Introduction

Welcome to stackPACKTM v2.1. The stackPACK clustering system allows rapid clustering, alignment and analysis of ESTs as well as full-length sequences by providing sophisticated gene indexing capabilities that go well beyond other clustering and assembly tools.

A web-based interface is provided with stackPACK. This interface gives access to the following programs:

  • WebPipeTM: Project creation and initialization of the clustering process.
  • WebProjectManagerTM: Project manipulation and management.
  • WebProbeTM: Viewing of results.
  • WebReportTM: Output reporting for download and evaluation.

  • Detailed User Manual, with links available from every page of the interface.
  • Naming conventions used in the stackPACK interface.
  • User Manual for command line use of stackPACK.

    How to use the WebPipe (more...)
    • Click on WebPipe in the menubar.
    • Enter the details as follows:
      • Project Owner - Enter your e-mail address here to be notified when your data has been processed.
      • Project Name - Enter a project name using only alphanumeric characters .
      • Project Description - Enter a brief project description.
      • Use the browse button to specify the location of the input data file.
      • Enter the sequence data format (click here for more info on formats).
    • Click on "Go Ahead" to initialize the clustering pipeline.
    How to use the WebProjectManager (more).
    • Click on WebProjectManager in the menubar for a list of the various projects.
    • If desired, restrict the project list by typing the name of a Project Owner in the box at the top of the page.
    • Click on:
      • Project Name for a status report.
      • Info for a full summary report.
      • Delete for the deletion of a project.
    How to use the WebProbe (more).
    • Click on WebProbe in the menubar.
    • Enter your project name, or click on "(..)" for a full list of projects.
    • Query the WebProbe:
      • by accession number.
      • for clusters with potential alternate expression forms.
      • for a summary report.
    • Click on "Go Ahead" to view the sequence data.

    • Click on WebReport in the menubar.
    • Enter the Project Name.
    • Choose the type of report you wish to generate.
